I Have a 2003 1800R. What I would like to know is can you do anything to stock exhaust and get a deeper slighty louder tone without much expence or power commander.

Roadhouse Shorty Slipon. Cost is around $300. Easy to install, nice power gain, usually don't need a Fuel Manager, unless you want a couple extra ponies.

The higher the altitude, the less probability you'll need a Fuel Manager. Our bikes run lean from the factory, thus the higher the altitude, the less need to adjust them as one leans them out more (more free flowing exhaust).

How will they sound. Im like everyone else looking for a deep non throaty sound but not to loud.

If your looking for a deep and throaty sound the Roadhouse Shorty is the perfect pipe. By the way, if you like the longer Pipe, like your stock pipe, the Roadhouse also comes in the standard length.

They come with different baffle setups too. I recommend, you get the performance baffle. Suppose to have the best performance and from others I've talked to has the best sound. If you like a little more quiet just go with the stock baffle.

The other thing nice about a Roadhouse, is when you're idling you just have a nice throaty rumble, when you get on the gas, let me tell you, they know you're coming. :)

Another reasonable alternative is to just send in your OEM mufflers. About the same price as a Roadhouse Shorty. Here's their website, but I've never heard them in person. Lots of testimonials on their webpage. www.vtxexhaust.com.
