For those with more experience than I, does this look correct. Wrench says it's torqued properly but I don't remember the lip of that nut previously sitting that high. Are you supposed to be able to see multiple threads on the inside of that lip when torqued properly?

There's something wrong there. The nut has a soft lip that you strike with a punch that locks into the detent in the shaft. It's supposed to be flush. Take it off and recheck everything, could be the clutch rubber dampeners lying on their side. That nut takes 137 ft/lbs of torque. Good luck
