Could it be your neighbor is taking a nap, and the thump is he closing his window? 
Could it be a cat that climbed into the trash bin and the sound of your bike startled him, and he is hitting his head on the lid trying to escape?
Need a more precise location of where you think the thump is coming from on the bike.

Hi, I just bought this bike 2006 Vtx 1300c with 15000 kms. After riding around the neighbourhood for about 20 minutes I noticed coolant leak coming from somewhere near the carb below the gas tank. Does any body know what this could be, I'm going to take a closer look tomorrow. Where is the rad. on this bike? Where is the overflow bottle? Thanks for any help.

Radiator is mounted to the frame downtubes, directly behind the front tire....Overflow bottle is in the swingarm area, directly in front of the rear tire...
My guess is you have a clamp that has worked it's way loose...There's a coolant line that runs to the carb to help warm the bike up in cold weather...Check those clamps to make sure they're tight...

Left side, visible and audible, and you can feel it when on the bike. once it warms up a little nothing. when it does it it makes you look at the crank cover. Just checked valve clearance 1k ago so not them. wondering if too rich trying to fire twice on fast idle. dont know..Could it be your neighbor is taking a nap, and the thump is he closing his window?
