I recently put on new tires, I have a 1300S with spokes wheels so I have tubes in my tires. The tires I bought are tubless tires and I did not catch it until the tires were mounted. The mounting process was such an evolution I left them on. Is there a downfall to this?

Tubes in a tubeless tire will not cause an issue. If your up for the challange there is a mod for sealing spoked rims so you can do away with the tube altogether.

After the 3 hour mounting evolution in 95 degree heat I will to do anything to avoid that again. I thank the Good Lord above I bought ME880's so it will be awhile before I need to replace them. Where can I find the details on the mod?

The tire wouldn't be the problem, it would be the tube, at least that is what I remember from my days as a tire thumper. There were tubes made just for tube type tires, then there were tubes that would work in tube and tubless type tires. With the push to get away from bias tube type tires, I think that most tubes nowadays are the kind that will work in either.

The S model came from Honda with Tubless tires and tubes.
There is no issue with that at all. The Dunlop D404 and the K555 are both standard factory issue tubless tires for both the S and the R model. One with tubes and one without.

As others have said you should be okay. Sealing the rims is really easy to do but I would wait till you wanted to change the tires or had to change them. If you have any questions about sealing the rims just ask away. Like I said I just did it following the directions on the DS forums. I have an GY Triple Tread in the truck waiting to be mounted maybe today if I can. Waiting on a new front tire to arrive, But I am not sealing that rim just yet.

Just wondering if you scuffed the inside up with a wire brush on a drill.
Would the good Black Silicon sealant that is used for caking that is rated for 50 years work and you can apply it down to 40 degrees.
This stuff stays flexible and feels like rubber. It seams to stick pretty good.
If you get it somewhere you dont want it, it is a mess to get off.
It dries to the touch in just a few minutes and would cure in a few hours.
It comes in a caking tube and would be easy to apply with a putty knife and you could spin the rim and get the balance close at the same time.
This stuff seams like it would work pretty good.
